To be fair, that story you posted is the exception to the rule. Literally the greatest HP fanfiction to grace the internet, way better than HPMOR, don't @ me.
Also, to answer OP's question, I feel like with crossovers, the author has the opportunity to properly match the themes of each universe together beyond characters, events, etc. This applies to general fanfictions as well, where an author who truly understands what the original story is about can add to it and work with it, rather than doing whatever OP harem wish-fulfillment trash that's so common in them.
With these multiverse stories, I feel like there's not going to be enough of an opportunity to properly explore each world/story and give it the justice it deserves. Like, it's literally the author going "I like these stories, I'm going to add them ALL into my fanfiction!"
