I've seen more than 200 fanfics. From my view the most used one are MHA, Naruto, and One Piece. What do you think is the most underrated and underused

Skyrim (Elder Scroll) and Fallout. Especially Fallout since there are plenty of fantasy story but never post-(post) apocalyptic nuclear story.
Both of them are more of a sandbox-experience and most of the NPCs are rather forgettable (or you remember them for how stupid they are). Not the best foundation for a fanfic that is mostly character based. Throwing characters into a world is possible, but at that point most authors will just copy parts of the setting so they don't have to deal with stuff they don't want.

That said, there are quite a few stories who take the fallout setting and write their own story with it.
Just read one system/kingdom building one today...

For underrated franchises...
One would probably Arknights. The amount of rather grim worldbuilding together with the amount of characters that could appear but still have enough room to add stuff without breaking the canon is a great foundation to throw in "side-stories".
If we stay more on the side of "taking the setting" or "own story in the same world", I would point toward the Atelier Series. Especially with the Girls Love hype around here. SoL with some action and the alchemy system to throw in any cools stuff needed for the story.
Another one that would be totally just "copy the world and theme" (like fallout, ...) would be Frostpunk. I love the setting and theme and it could make for a rather grim story with a lot of drama.

Any franchise aside from those you mentioned is underused and underrated. Btw, you forgot to mention high school DXD. I think it is also popular among the writers of smut fanfics. I'm not so sure, though, as I didn't count them.

Skyrim, Fallout. Any story that has a world where the vast majority of the setting is only developed at surface level. Warhammer 40k is another universe that’s just so large where it is very easy to write self contained stories that don’t conflict with canon.

Fallen London and the sequels. I haven't played Sunless Skies and Fallen London but I played Sunless Sea and I can say the world was rich. You can choose a set of storylines and you can easily make stories out of it since there is no specific main storyline. Shit even your stats affect you storyline which is very punishing when playing.
