At a point in the story, three of the characters get hit by a plot ball that sends them to three different worlds while the MC continues through the main plot. I don’t acknowledge where the other three characters were sent to until they come back at the end of the arc where the MC deals with arc problem and briefly discuss what happened. Then I write a separate short story of their short journey through that world. Say they end up meeting a character from anime and they help find the plot ball to get them back home.

I mean if you can make it make sense, and not jump the shark, then I see no problems. However, it might be better, if not slightly more tedious for you, to have those side chapters interspersed throughout the arc. Especially if you can tie in events from those chapters into the main plot.

Does it need to be three different worlds? If they got sent to the same one it would take less writing to follow their journey and if you intersperse them between the main plot you won't leave them behind.
Also, how well do the readers know about the plot ball and how will they react to this mini isekia? You don't want the readers to feel that the side characters could have solved any issues the mc faces easier * and that this is a convoluted way to make the mc look good.
*Unless it's already acknowledged that the side characters are better than the mc in some ways, then it may be okay.

So the biggest problem I have with the idea is that it's already hard enough to get a reader to click onto the next chapter.

It will only be even more difficult to ask them to take a look at other short stories. Especially if the content in those short stories becomes relevant once those characters re enter the plot.

A work around is, they are your characters, if you want to put them in a different universe you can. You don't need your ar short story to be relevant or even part of the main plot, that's the freedom you have as the author.

Is there a good reason they need to visit these worlds? Or is it just to get them out of the way of the main plot? Because if it's the latter, you're better off giving them something important related to the main plot to do.
Hard to know without context, though, maybe this is totally related to your plot and a natural consequence?

There are already some chinese novels using this idea (and a old JP one i think)

Basically : "I discovered i transmigrated into multiple worlds at same time" idea
I dont have any link to share in hand though =/

The old JP WN using it on NU, i think was like : MC having 2 summoning circles at same time and "him" stayed on Earth. He had a mental connection "him(s)" to 2 different worlds "isekai". One is classic "isekai" with princess. Other was like a "surviving prehistoricish world"


I recommend to read some chinese "livestream novels" or raw chinese novels in general.

Now its better style to write "livestream-ish" (with often interactions) and not the old jp writing style, where they write 10+ chaps and bam switch POV (its like this "revenge mangas" where its annoying that you cant enjoy the LOOOOOONG plot of MC's happiness bc reader know the "revenge" is still in standbye behind at same time)

Follow the story of Yuuji and his 2 other clones becoming OP and having a good time with their respective waifus in the different worlds.

The initial idea was for the antagonist to try to gather whatever plot device was from those worlds. Let's say he went to the world of Naruto and tried gathering the power of a tailed beast or tried to get one of those masks from JoJo's Bizzare Adventure. Something that will inflate their interest and will cause the side characters to head to those universes and try to help out and meet the protagonist
