Why would the shoes be close to the shirt prices?

Cloaks would take a lot less work to make than trousers, as well as a lot less material.

because shoes are very expensive (in a medieval world) nevermind the fine and pretty ones

Cloaks is pretty long so material-wise it pretty much the same as the trousers but it may depend on the kind of cloaks?

Separate it to men and women, cheap, middle and upper class,

Anyway, my main reason was to make the world seem more alive.

It just felt weird how a player character can have 50 slots, yet an NPC has to have a lot less...

We could rework the table. The player-item limit was originally there so that people can't just make an NPC shop with tons of items without talking to a bunch of other players first.

Looking at what I did, though, it seems I made more than 50...

Maybe split it into 2-3 shops? You can put it the same post too, similar to the way the Market street OP is done.

I'd say lower class, middle class and upper class.

I don't think nobles would shop at the same place a peasant would shop.

As for rule changes in general -- I'm open to what people think are best!

I actually don't think that there were many players particularly invested in shops, but if people can think of a system that seems fair (and robust), then I'm happy to change the rules.
