It's basically the Harry Potter for the Japanese of this generation.
I'm looking for novels kinda like Tokyo Ghoul or Chainsaw Man, where there's an organization that deals with entities like this (NOT LIKE S.H.I.E.L.D.)
I think I would enjoy more if it's like Jujutsu Kaisen, where the civilians know nothing about it and the organization protects them.

I tried to look using the advanced search but I couldn't find one with the same vibe, just dark, porn, and harem.

I remember vaguely some light novel like There was no secret organization so I started it myself! And it was one dude with superpowers orchestrating this whole thing and convincing teenagers they were chosen ones. Don’t remember the exact title and I read it a long time ago so warning it might suck, but the vibes were good

Ain't completely what you are looking for, but i have a feeling you would enjoy Lord of Mysteries, as it ticks your want for a hidden world of mysteries and organizations, tho not all would care about the protection of civilians, mc is involved with such an organization that does inadvertantly protect civilians through their operations in the first part of the story, but the main concern ain't really all that ofc, and mc has his own ambitions.

My story might have something similar. Taking place in the early modern era, which is about when secularism became popular. An average person might believe in the supernatural, but only to the extent of folklore and rumors.There is however an interconnected world of witches, ghosts, vampires, etc. as well as the exorcists that deal with them.
