They have a deadly but not particularly contagious disease. It is sane because you don't want to risk someone else getting infected, but it is horrible because you are depriving that child of necessities, provided you don't let anyone else in.

If it's a victorian setting? They just have to be some form of physically or mentally disabled. If severe enough, this kind of thing actually happened a lot in the past. Some families would hide or sweep under the rug what they were ashamed of. You could even explain away doing that to an illegitimate child with it's mother because of the shame.

The church told you that your child has to sleep separately from you until the age of 3, but it won't sleep without you and you can't sleep while it is screaming in the same room as you.

Hospitals still tell parents not to cosleep in the postpartum ward, so I speak from personal experience here. I learned better from my human development course in university and planned to cosleep, but we got a free crib from a family friend, so we tortured ourselves for the first two weeks until I became so sleep-deprived that I was afraid of dropping my baby while carrying him to and from crib, changing, etc. I dug up an article supporting what I learned in university for my husband to read, we started cosleeping, and life became better. We later admitted to our pediatrician that we were cosleeping, and he said it was fine.

Religious reasons.

In many era, if something about someone was considered heretical, you could be killed. Imprisonment could either be done preventively (to protect the infant from death either out of compassion or shame) or temporary manner (until a decision is made on the child's heretical nature)

They were a bad boy/girl and had to be put in timeout. But since the parents live in like a decked-out mansion with luxurious lodgings, the only drab place was the downstairs prison cell.

Reasonably reasonable.

It's for writing purposes, I swear.
I would like for some context but heres a few off the top of my head. If they show unnatural intelligence or sadism then a good reason would be they don’t want the church after the child. On the same note, the church/devoted could be trying to “purify” the child.

If the child has genetic mutations that make them ugly/different. Examples would be them having extra/less appendages/organs than normal, being albino, hermaphroditism, etc.

Backstory could also be a reason. Maybe the child is a remnant of the previous royal/noble bloodline that rule the fief.
a deformity. If you go further back in time, they'd lock you up just for having a mole because it was believed a sign of a pact with the devil or some such nonsense.
A mole is really out there. Heterochromia, albinism, leukoderma, and huge dark spots are a maybe. Extra/missing body parts (asides from toes) would be a definite.

He has a deformity that makes him look like the Hunchback of Notre Dam. Or a deformity that makes his nails grow up into talons. Or he is an albino with white hair and very vivid red eyes that glow in the dark.
