What do you call that structure on top of rooftops that protrudes out of the roof itself? The place where the door/stairwell to the roof is located. I've attached an image of what I'm talking about below (the thing circled in red). Is there some specific architectural vocabulary for this thing? I just need to describe it in one of my stories since my protagonist is lying there.

You could just say, "He was lying on top of the entrance to the rooftop" or something like that.

This is where they enter the rooftop. There is a staircase down inside the "structure".

Depending on how building, I presume school, is structured you can refer to it in many ways. Perhaps even the "top floor"?

It is either a "Stairwell roof access" "Stairwell House" "Shack" or "Bulkhead". Bulkhead is more common for a tradesperson, most people will not run into that; House is more common when talking to non trades people. If it houses maintenance stuff like HVAC it could be a "plant room" "Facilities room" or "Maintenance room/shack". People will understand when someone says stair roof access, though.
Also "Roof Tower" or "Stairwell Tower" are also used.

Mumty means a structure with a covering roof over a main staircase and its landing built to enclose the stairs for the purpose of providing protection from weather.

There are a lot of answers, but I think this one is the closest.

Honestly, though I don’t think people use this word that much. If I have to make a wild guess, I think most people will just call it stairwell or stair cover or something like that. Or you can just make up your own word for it.

Just 'roof access' seems to be the simplest term.of course this can denote nothing but a hatch, but in most modern buildings it will be an extended structure as shown in OP.

Mumty is also a term you normally would only find in certain trades languages, but is not in normal usage.

Since this is a Japanese school rooftop, we simply call that 屋上塔屋 (okujou touya). It means rooftop tower. Some people translate it into English as rooftop turret, but turrets feels like a defensive structure, so Ai-chan doesn't think it's quite right. 屋上塔屋 is the architectural term in Japanese.
