With the amount of isekai fictions Japan are producing there must be at least some that are more unique than the others, right?

Well... definitely the pioneers I guess, but like all genres, even xianxias and xuanhuan, all will fall to mediocrity.

Well yeah. If you want you unique, there are several. Grimgar of fantasy and ash, as questionable as it at times, is a good take on isekai.

There's also Ascendence of a bookworm that explores poverty and nobility by having the MC be born as a poor sickly girl who wants to make books.

Mushoku Tensei is the grandfather of isekai and it has its perks. Konosuba is a meme take on isekai and Re:zero is as grim as isekai can get. There are many more unique ones, but these ones I quite enjoyed reading/watching.

you want unique isekai? Watch Ima, Soko Ni Iru Boku. Anime from 1999

Or Haibane Renmei. 2002.

As for modern ones, I can't recall even a single unique isekai. On the off-chance they are, they usually become pioneers of a genre, such as monster reincarnation or villainess.

However, this is only about the premise. That's only a little bit of what makes fiction unique. There is also another factor, and that is execution.

Now, as far as execution is concerned, you have much more variety. a lot of Japanese isekai start from a generic premise and move in unexpected directions. Kumo desuga wasn't just popular because it was monster reincarnation, and Youjo Senki wasn't only popular because it had a loli mc.

THAT being said, isekai in itself isn't really leaning itself towards uniqueness, because it's a lazy ass plot device aimed to make the mc a surrogate and perhaps also a self insert for the audience. Go beyond isekai if you want unique.

I'm going to take unique and twist it into meaning good cause lets be real here, 90% of isekai is either meh or garbage, so being good is kind of unique. So I'm going to say Re:Zero and Mushoku Tensei, probably the best that isekai has to offer, but I'm sure you know them already cause they're pretty popular. But I saw no one mention them and felt insulted that no one has yet.

Not many are good, that’s why. But why don’t you mention any if you want some?
I don't read a lot of kingdom-building isekais, so I can't mention something outstanding. If I had to mention one, it would probably be Genjitsushugi Yuusha no Oukoku Saikenki. There is also Release That Witch, but it's a Chinese novel. Though, the fact that it's Chinese makes it even more unique as there are no usual Chinese tropes, no propaganda or racism, no cultivation, and so on.

But the question is about uniqueness, not about quality or how engaging the story is.
there's this guy who get summoned by a hot queen and goes back and forth from earth to the other world. thats the most unique one i can remember. the rest is go to world >build farm > build village > build hotsprings. slime is pretty much the same as re monster.

also I just remembered this(not kingdom-building). it's a pretty unique one:
