Multiple Drafts Of A Story

I'm nowhere near finishing any of my stories. But when I do finish the non-fanfiction ones, I'm planning on restarting and basically making a second (hopefully better) version. Whenever that happens, would it be better to create a new entry for the second draft or just publish over the original?

It is up to the you of that time, when it comes, but you can always poll your readers. SH has a poll function both in your chapters and here on the forums.
