I am currently making plans for a story
where MC gets isekaied while playing a game...but not in the game world instead in another random non game related world as his game character and finds out that he is the only person capable of using magic

Any idea on how to build up the story

Like what kind of world-building elements should I consider to make this new world?

Also what could be potential conflicts or challenges that could arise from being the only person with magic in this new world?

If the character is a con artist, he can impersonate a god or something, or he would be feared and become an outcast since people normally fear the unknown.

What kind of setting is the new world?

If the MC can use magic then he is god in medieval Europe, the pope would kiss his boots. How op is the magic going to be?
She is like a mid level player only problem is that she is not okay with killing people and puked on seeing a chicken get butchered

There are some things I personally think should and shouldn't be included in that kind of settings.

For one, don't add any fantasy race if the MC is the only one capable of magic.

Don't go heavily on religious ideology of the world, work more on the political aspect.

Don't start a mechanical revolution.

Since it's in medivieal setting, kingdom building should be carefully considered. In this kind of setting, generally the social structure is super rigid, so it's harder (nearly impossible) to climb the ladder.

in our world magic does't seem to exist but we still have legends about them and people were burned for being a witch so how should I deal about this fact in my story since Magic not existing does not stop people from beleving it exists

One of the reasons isekai took off was the feeling of fantasy and escape from reality, when you take away magic you're essentially stripping that away.

Reality can be unpleasant, and that's what you'll probably have to draw on if the world doesn't have magic.

Either the mc would be literal god or he might become seen as a demon that everyone hates. Really I think the latter has more potential, because really what are you gonna do against magic with just melee weapons and archery unless literally everyone is working together?

Technically magic did exist in our world, or to be more precise, it was the kind of advanced knowledges that the general public would mistake for something supernatural because of their ignorance.

Thanks for pointing out here is one example on why having magic can be very dangerous

The character would probably quickly trigger three factions:
  • One that sees MC as either an avatar of God or a new god and wants to serve/worship/follow MC
  • One that sees MC as a blasphemy that MUST be put down NOW
  • One that sees MC as the key to unlocking great power somehow - so the character must be first allied with to learn from, then, if that fails, contained, made to teach, or just be studied (alive or dead) so that they can unlock MC's knowledge, even if they have to dissect MC's brain to do so...

I'm a little confused, is it a female MC or a male MC?
