I got to the eyes question and realized she literally doesn't have a canonical eye colour because eye colours don't seem important. Also the mechanics of her powers prevent most people from being able to accurately remember her description so bit of a moot question. Not that literally any other character in my story has a canonical eye colour. I feel like this question might be uniquely irrelevant and skewing my results in some way

Honestly I'd say its a little higher, maybe 25%, but I think this is more about looking at maturity of writing, conflict resolution and being internally consistent.
It's okay for your characters to be powerful or special. I think any individual part of those questions can be correct without being a Mary Sue.
Ran the test for Lucius, one of the protagonists of The Elarian Chronicles: Duskfall, but the test was fun.
I'm pretty sure the questions that threw him into the "Sue range" that he is, are the one about special powers (All the Adventurers have them), and the ancestry one, but as both are part of the world-building I'd think its fine as-is.
But yeah, this was fun.
I'm sure that Tobias will probably end up with a much higher skewed rating as a result of the story's genre.

EDIT: Just tested Tobias, and it came back a lot less than I was expecting it to be. Especially given the Harem Rom-Com genre, and what typically goes into it, and how often I had to answer "yes" to those questions.
EDIT: Just tested Morrigan as well, and I suspect her results were skewed as well, due to the world-building LitRPG mechanics of the world and the Human traits (which I haven't revealed yet) for all human characters in the setting. (They all learn skills at a significantly faster rate than the other ancestries). Even so, I think she came out within reason.

Kira (Yagami Light) is a god complex who judges the world as he pleases. My FMC only judges the systemic sinners (tyrants) and unable to kill innocent people

Agree. Other questions are also biased, such as those regarding FMC's royalty background and special power. The problem is, royalty background and special power are more like plot devices common in royal fantasy fiction.
Labeling a character as a Marry Sue just because she - who is a royalty and has a special power - is reckless.
What if her royalty background becomes a burden? What if her special power become a curse?
Extremely so, out of the many unpublished stories I've trashed. I grabbed one of my earlier pieces of garbage where my MC was definitely 100% a Mary Sue. He had an extremely persuasive silver tongue and usually got his way. The quiz thought that the character was only 9% Mary Sue because I gave him a different appearance from mine and didn't give him fantasy powers.
